I don't know about scripting, but in handbrake, you can queue things up. Handbrake will work on the queue unattended. You just have to put all the movies you want re-encoded manually in the queue.
I have the same problem with my 555 BE. I can see the temps on 2 cores, but not when I unlock the others.
My guess was that the cores were disabled due to faulty temp sensors.
