I have sorted out the issue now. I removed the CR2032 battery from the motherboard for a few minuts and the inserted the battery again.
After the battery re-seat the computer will now shut down as usual, instead of re-booting...

Is it still an operating system problem when it happens to:
1. A fresh installation of Windows XP (no other software is installed on the hard drive)?
2. Hard drive disconnected from the motherboard and booting from Ubuntu Live CD. Computer still restarts when shutting down Ubuntu Live?
That is number 10 in my first post. I have disabled the automatic restart on errors but no error messages, blue screen or any other information is displayed. The system shuts down like it use to do, remains turned of for approx 5 seconds and then reboots.
The computer was ordered in mid 2003. Came with win xp home pre-installed. The problem started just two days ago. It has never happened before. No software, drivers, programs or anything else except the Windows XP is installed and the system is still doing the same thing.

I had my motherboard, cpu, psu, ram and video card plugged in...nothing more.
Connected the power cord and the machine started up without me first pressing the power button.

I will buy a new battery for the motherboard today. Like you mentioned, a new battery is a lot cheaper fix than a new motherboard.
