Your problems maybe related to the 64-bit OS. It sounds like your old drive may be sitting around still. Swap the OS drive out and then see if it affects your ability to overclock.

I think that Trim also needs to be supported in the driver. That is why the same chipset supports Trim in single drive mode but not in RAID mode. A different driver is used depending on what mode the chipset is in. I wonder if Intel is waiting until their drive supports Trim until they update...

Since you already have the 4870, I would go with the PII 940 and stick with the Gigabyte GA-MA790X. You can still get a good combo deal on these from the Egg ($270 for both). I am running that combo very stable at 3.6 with the ARCTIC COOLING Freezer 64 Pro.
When I had the problems with the MOSFETs you could see the physical damage on the board. Just so you know the MOSFETs should be between the CPU and the IO Backplane. They are next to the rings wrapped with wire coil (Inductors).
Just to clarify, the Gigabyte MA790X is DDR2 the MA790XT is the DDR3 board. Also the biggest difference between the OPs choices is the onboard video. The MA790X does not have video. The MA790GP does.
I had a bunch of motherboards that did this to me. It ended up being bad MOSFETs on the board. They would give off that same siren like noise. That said, it could still be your power supply. Those Antec SmartPowers have a lot of problems.
I have Win7 running on my Raptor, but if you have nothing on either drive already it might be good just to try it on both. See if you can see or feel any difference on your own.
Sorry that you are not getting many replies. If I were you I would put one of those drives in an external enclosure to use as a backup. You can store it off site or at least in a different room and then backup once a week or as needed by your requirements. Just my 2 cents.
There is a setting on my GA-MA790X-UD4P called "USB Wake Up From S3". I can use my mouse to wake the system up, but I have an older PS/2 keyboard that does not seem to wake it up. I did not see a setting that allows you to choose which key wakes the system up.
To answer your question directly, always backup your data before changing Raid configuration. As an alternative though, I would recommend an external drive to backup to. Better yet, get two external drives and keep one off premises.
