Hindsite and all that mush, but if your planning on dual booting using multiple boot drives your best bet is to get a hard drive caddy system, that way your system drive is always first in the boot order and there isn't any software confusion. Just an opinion. T

Can't stop "startup" entries from regenerating

i don't trust msconfig. If you know how, try deleting the entries in the registry. There are multiple places that startup entries can be found and I don't know if msconfig sees them all.
