In control panel, you should have some settings to choose which Microphone you wish to use. For example you may have an HDMI device, and one on your pc soundcard, perhaps the headset has a USB soundcard of its own.

Is your diagram for real? Shouldn't you have two different switches there or are the companies in the same building? If they are they should be VLANed off on that switch.
There is nothing wrong with opening the ports you need, assuming they are the correct ports and in the correct direction.
For additional security forward these ports only to the internal IP address of the machine you are using, this way they aren't generally open in NAT.

As has been said a soundcard is cheap and onboard ones often fail.
If you wanted a quick test you could just plug a USB soundcard in and try that, I have one I use for testing just this scenario.

I don't think anyone is going to give you an answer for this, the only sensible thing to do here is to measure it.
In the UK we have meters that can be plugged into an electrical socket in the house, and you can get a base reading, then turn your PC on and calculate the difference.
Unfortunately I doubt they will RMA it for a replacement laptop, more likely an engineer will have to fix what you have depending on how long you've been using it.

What you really need here is fiber optic cable.
You can buy media converters from the likes of allied telesys that will convert from RJ45 to fibre (ST, SC).
So you would require 2 media converters with your choice of fiber connector, and a made up fiber optic cable with the relevant ends...
