I doubt the vibration will damage the wire insulation to the point you get a short. I'd route the wires to not touch any sharp edges, though. You always can use more twisties to avoid the wires touching a mechanical drive that may vibrate. Beyond that, I wouldn't worry.

When you use the plug-power meter keep in mind what you read is what goes in. Your PSU is rated based on what goes out. Assuming 80% efficiency, reading 100W, means it is only 80W on the DC side. Obviously ignoring this, will be more conservative (=safer)

for good thermals and sound, look for the following:
- bottom mount PSU
- easily cleanable filter (inc. for the PSU intake)

You should list what hardware you plan to use.... for cooling and PSU sizing.
You can disconnect the power LED. But then it will be infuriating to trouble-shoot a boot problem if you don't see if you just turned the PC on, or off.
Modern cases have much larger fans and better airflow design...
