It appears from your symptoms and the results of your parts swapping that the MB has gone bad. Did you Flash the BIOS recently? that would be the only other thing I could think of that could cause/resolve the problem. Most likely you need another MB though.
Although hot swapping the BIOS chip can be done with success you do run the risk of corrupting the chip code or damaging the chip , not to mention frying the board or PS from an accidental slip.

You can use almost any 1 Meg chip to replace your bad one. most pentium class MB will have these EEPROMs so the should be easy to find.

Your discription of your peroblems sounds like stand operations for Windows. If you remove a device from the system, it removes the registry key that identifys the path for the drivers. so you usually have to point the installer back when you add the device back.

Is there a delay setting for the HDs in the BIOS. Your system could be booting to fast for the OS. Try a 1 or 2 sec delay and see if you get the problem again
