I've never run in to anything like that, but that doesn't mean it isn't out there. I would investigate making some sort of switch box if you need a long term "convenient" work around solution. As long as you keep the cables short and use good quality connectors, it shouldn't introduce noticable...
I guess you have investigated the keyboard as a potential problem? I just powered off and powered on with my keyboard disconected. The old systems used to complain, but mine didn't. I think the keyboard is still hardwired to an IRQ. It may be a long shot, but I had to ask.

Almost all power supplies are over-voltage and over-amperage protected. If something is connected wrong, they (hopefully) shutdown before anything is damaged. If it is an AT power supply, you should be able to disconnect it from everything and see if it powers on. The fan should work when it is...

Reinstalling Windows 98 "may" do a little good, but it may be a waste of time too. In any event, 98's install is more intelligent than previous versions. It looks at and adopts existing settings to a large degree. It should keep your existing device drivers and installed program settings...
