As MissingMoney.com is owned and operated by a clearinghouse and not the government, is there any downfall to making a claim through this website as opposed to directly through the state?
In short, do they get a cut or otherwise make money out of this that could otherwise go to the state or to its rightful owner. I've found at least 3-4 close relatives with "over $100" matches that could be of decent value.

Here's something that may be more useful. Under california law unclaimed probate estate goes into a state fund for some time. Basically the nearest relative that claims the property can get it. THere are a few billion in the account right now.
