Generally, and especially if you're installing Windows fresh, you should set the relevant controller to AHCI. Use RAID for, well, RAID, and IDE only for firmware updates, diagnostics, and old OSes.
ACHI enables support for hot swapping. Actual success of hot swapping is case by case. In my experience, put the computer to sleep before doing so and be very careful not to short something.
