I have a utility with my MSI mainboard called CoolerXP. I think the way these utilities work is they take up all the CPU idle cycles away from windows, and you'll notice the CPU utilization on these programs is 100%, so I guess it "cools" the processor by managing the CPU's resources. Any "throttling" of the fan speed would have to be done through BIOS options if you have them, I believe... But, that's why the system may seem less responsive, because the program takes up all your idle CPU cycles.

I use it via powernowd on linux. It scales from 800mhz to full speed (this is an 3500) with no noticable lag. Ut2004, hl2, guild wars, etc. No issues.
