I had the onboard port disabled, hoping it would then assign the 1-4 numbers The software I am using can only see 1-4, is there a way to re-assign the COM port numbers?

No - belay that - in Device Manager, find the ports in question and in THEIR properties, you can change the assigned port numbers.
