He has never been caught (unless it was his intention, see Supremacy to see what I'm talking about) by his enemies, of which he has never been at the mercy of his enemies and only survived because of their incredible stupidity.
Bourne and Bond are probably relatively equal when it comes to ranged weapons and perahps even some melee weaponry, as well as opperating equipment (whether it be electronics or military vehicles) - however I see Bourne with a primal advantage, he seems far more efficient in close range (hand to hand or knife (pen) ) combat.
Bourne is an assassin with robot-like efficiency. Bond is more of a spy. While I'd say Bond is supposed to be the ultimate super agent, but he obviously fails to be flawless even with the help of his goverment/country as he's almost always caught and is at the mercy of his enemies (who always fail to simply shoot him in the face, ala Austin Powers). On the otherhand we have Bourne, who has yet to fail despite his government trying to hunt him down and not spare him with the easily escapable aligator pits - they try to shoot him in the face but they fail to get him because he switched seats with whats her face.
Don't get me wrong, I love Bond, but the entertainment can be frustrating when the world's best super agent is so fatally flawed - or at least would be fatally flawed in any believable situation.

Bond allows himself to be caught whenever he is caught because he wants his enemies to feel like they actually have a chance. He's a considerate guy like that. Bond FTW.
