1. Don't use the workshop, except for mods that are only available there.
2. Use either NMM, or Mod Organizer, but mods that require SKSE must be installed manually, if you use Mod Organizer (Mod Organizer tries to keep your Skyrim folder free of mods, but that obfuscation messes up SKSE mdos, even some that don't have DLL plugins).

It helps sort out load order, and find files that need cleaning. Generally, mods that are still supported don't need cleaning, but some older mods, prior to effective and stable TES5Edit, do, and it's not a bad idea to clean the official expansion ESMs. Don't clean the unofficial patches, though, as their dirty edits are bug fixes. A few other mods, like the guard dialog overhaul, also shouldn't be cleaned (but BOSS makes a note of the known ones). Installed into your Skyrim folder, it will scan the mods, and then open a browser with the log.
4. Yes, worry about load order. It's been a problem since good ol' Morrowind. Install order can matter for conflicting mods, but only those that need to overwrite another's files.
