I just borrowed a game called Alpha Centari from the library and I loved it so much, I'm looking for it on Ebay.

(Create your own unit, government options, smarter and more flexable AI, better implementation of pollution, the list goes on.)

I still play Alpha more than I do Civ 3. Like crobusa said, there's so many options that the civilization series did not explore - true 3d terrain, the ability to have ocean bases, raise the sea floor to create more land, the distinct socio/political/economic/eco factions .. etc. And for those of you familar with it, there's no beating a planetbuster =D
