Clueless In Setting Up RAID 1

Ok, I used to use 2 different computers, my 6 year old T-Bird 1400+ for all the risky internet stuff, torrents and such, and my new system only for games, movies, etc. While cleaning the die of my 1400+ I think I let some of the rubbing alcohol get on the actual chip, and when I put it all back it wouldn't turn on for more than a second before the mobo turn itself off, so I assume that comp is fried. Luckily the HD is fine so no data was lost, but I've decided to get back down to one computer.

As the only HD in my newer system is a 36GB raptor, I got 2 Caviar SE16 320gb WD3200AAKS's to set up as a RAID 1 companion to it for all my data. Though I was assured that setting up a RAID array as the non-bootable drive was much easier than the alternative, I cannot for the life of me figure out what to do despite reading all the documentation that came with my motherboard. I need HELP! Before I go any further I'll give you my set up:

Athlon 64 3000+
Gigabyte GA-K8NS Ultra-939 (which has mysteriously disappeared from their website)
Geil PC3200 DDR400 Cas 2.5-8-4-4 GE1GB3200BDC 512MB x4
WD 36GB Raptor WD360GD
WD 320GB Caviar SE16 WD3200AAKS x2
Gigabyte nVIDIA GeForce 6600GT AGP 128MB GV-N66T128D

So as of now the raptor has Windows 2000 installed, and is plugged into SATA0_SB. The other 2 drives are on SATA0_SII and SATA1_SII ports. The SATAx_SB ports are controlled by the nVIDIA nForce3 Ultra chipset, and the SATAx_SII ports are controlled by the Silicon Image Sil3512 chipset. Not really sure which is faster/optimal for my desired setup but since I'm not going to mess with my original drive that's the way I'm setting it up.

So from the instructions I've gathered that I need to go into the BIOS to Integrated Peripherals then IDE Function Setup. From there my options are to Enable/Disable the following items:

IDE RAID
IDE Channel 0 Master RAID
IDE Channel 0 Slave RAID
IDE Channel 1 Master RAID
IDE Channel 1 Slave RAID
SATA Primary Master RAID
SATA Secondary Master RAID

Since it never defines which is the SATA Primary, and which is the Secondary, (can you?) how am I supposed to proceed without messing up my boot drive?

Should I have already installed a RAID driver pre-windows or can I wait until later? Or do I even need one at all?

I've gotten so much good help here before, now this is the very first place I come to for guidance so I'm asking you guys again: what next? Thanks in advance ppl.
