In VMWare the default is for the VM file system to be persistent, so changes should not be disappearing on you.
There are configuration settings to stop this, so that changes disappear. Perhaps you toggled this on by mistake. If you downloaded a pre-generated virtual machine instead of installing Ubuntu yourself then maybe it was set up that way.
Another reason would be if you placed the VM files in a location where your current Windows account does not have write access. If you move the files to a new location like C : \UbuntuVM any write access problem would be fixed.
