You were lucky. In the US at least, if you say that in an interview, the interviewer is going to file that in the back of his mind as "Hmmm, potential problem employee." Just because YOU say they were prejudiced doesn't mean they were in the eyes of the interviewer.
Do NOT say that to a potential employer! That is one of the worst possible things you can say. Say that you're looking for a company which has advancement potential and leave it at that.

This is one of those situations where you just have to suck it up and deal with it. He's the boss and you don't want to get on his bad side. This is one of those situations in which standing up for your beliefs will probably not be in your best interests in the short term.
On a side note, I'm a white guy who was recently hired by a Muslim, and while I've only worked for this guy for a few months, I can honestly say that I'm very happy to have met him and to work for him.
