I think Doom3 is scary in it's own way, making you cautions about every shadow. Well, I was anyway. It's only drawback was that it was a bit too long. Also due to the games advanced engine, they couldn't show too many enemies on screen, but had about 1 enemy per room. I thought it was a great experience.
AVP2 was scary, but it was more fast paced. Probably the scariest game I've ever played. Made my heart race like hell. I haven't played System Shock2. Couldn't get it to work.
I wasn't aware that Thief DS had any scary levels, but then again, it was 2 years ago. That's not my fondest memory of the game. Likewise in HL2, a non-scary game, if I ever saw one.
FEAR was freaky, but it was different than Doom3 and AVP2, and is less successful due to it's hollywood-like scares, which most of the are right in the beginning of the game and are on the demo. After that it's more of an action game with an eerie theme. How scary can a little girl be when you've seen it in movies so many times.

Most definitely was a damn scary game. But I think AVP2 beats it out. AVP2 marine campaigne gives you the feeling of being alone and in the dark with creatures coming at you from every direction.

Yup, the first cut scene with the licker...was playing in a dorm room with a bunch of friends with the lights off and the sound cranked, we all jumped a swore.
