NTFS will be faster, especially for folders that contain a lot of files. Then there are also the other numerous benefits that NTFS offers over FAT32 so your decision is pretty much a no-brainer. I'd only keep FAT32 around if I was dual-booting with a non-NT OS.

It shouldn't be a problem. All you will need to access them is your generic Administrator account password.
