For me it has to be Nanako Dojima from Persona 4 on PS2/Vita. She is the seven year old cousin of the main character but she becomes more like a sister to him. She starts off lonely and sad with a tragic backstory but I love her character's growth, plus the Vita version has one of the funniest scenes I have ever seen in a game and it's centered around her. Here is a clip of her dancing to the Junes theme song in Persona 4 Dancing All Night, as she is nuts for this store Junes that seems like some kind of Japanese equivalent to Wal-Mart in the games.
I didn't want to post anything from Persona 4 itself because of spoilers. But her story really makes Persona 4 into an amazing game.
