These are some of the more popular ones lately. I can only speak to Minecraft though you'll want to find a server you like. I suggest buying that sooner than later, the price will go up from $15 once it goes gold in less than two weeks.
Hegemony: Philip of Macedon or Gold - Absolutely massive RTS with unique gameplay.
Terraria - Huge worlds with nice old school graphics.
Defense Grid: The Awakening - Futuristic tower defense.
The Binding of Isaac - Randomly generated dungeon crawler with tons of power ups/downs.
Amnesia: The Dark Descent - A Myst-like horror game with great atmosphere and story.
Hoard - Play as a dragon and collect treasure/gems/princesses/etc.

Limbo (though more of a "developers are twisted" personally)
Magica (more of memorising spells and getting them wrong in the heat of battle)
not a multiplayer fan for indi games.
played a few others, but have not got far enough into them to say good or bad, those being terraria (2d minecraft personally) and bastion.
