This was my problem with S3. In S1, there was a definite feeling that the writers knew where the story was going. There's a reason Babylon 5 is awesome, and it's not the acting or the 1992-era CGI. It's because it tells a coherent and consistent story, from the beginning to the end. Heroes S1 wasn't quite to that level, but at least seemed to be aspiring to it.
In S2, it was just that nothing happened until it was too late, and then there was the strike.
S3, plenty of things happened, but a lot of it seemed random. As you said, for shock value. There just wasn't the sense of direction and purpose. Plus the contradictions with S1.
I don't know. I thought S3 was entertaining enough, and I'll keep watching, but I'm not nearly as excited anymore as I was during S1.
Of course, I liked the third Matrix movie better than the second, too.
