Alright, so I'm in the middle of building my computer right now - all the parts are in, its just a matter of connecting/plugging everythingin , but right now I'm having problems figuring out what goes where.

So first off, I wasn't sure which spots all the case wires went (power, restart, led's, etc)
(staring at the manual, and pdf file of the manual online helped a little, but not much)

That didn't look right so I put them in a different spot.

Also, referring to the pic above, theres a cable coming out of the PSU which has 2 PCI-E 6slot connecters - so I plugged those into the GFX card as you can see. Can I do this, or do I have to use the 2 of THESE connecters that it came with?

Then, theres a 8 slot plugin in the MOBO next to the CPU area. So referring to the pic above I have that plugged in to a separate cable that came with the PSU, but at the end of that cable is 2 PCI-E slots which doesn't seem right.

Yeah, im just really confused right now if its not obvious! Maybe its because ive never had a PSU with connecter slots on it.

Case - HAF 932

Motherboard - MSI P67A-GD65

PSU - Antec TP-650

I don't understand your post at all. Your photos also demonstrate very little.

1.) There is a bank of pins (clearly labeled on your motherboard manual and also on the PCB itself) for all your case connectors (lights, case speaker, etc). Plug the wires into the correspondingly labeled pins.

2.) Either is fine. The thing is just in case if you PSU doesn't come with those particular plugs.

3.) How can a cable have PCI-E slots at the end of it?

Reading your motherboard manual should identify pretty much what every single pin array on your motherboard does.

Yeah, after re-reading it, I doesn't make complete sense to me either, guess I'm just a little frustrated right now. I'll look back over my mobo manual and try and figure out exactly where those case connectors go again.

Sorry, you're right the pic doesn't really help much. HERES a better illustration of what I'm talking about.

The only spot I have to plug in a 8 slot connector like that is on the PSU, HERE (its a little blurry), and the only 8 slot plugin I have, is from the red plugin from the first picture I posted.

Wow, the connector I needed was hiding under some plastic. /facepalm

Now I can get power to the JPWR2 8-pin connector from the PSU!

Good thing too, because plugging a PCIe 8-pin power connector into an 8-pin EPS12V socket is a great way to short out your mobo! Honestly, I'm a little surprised that you were able to make the connectors fit.

As for the front panel connectors, I don't think that I can offer much advice other than to study the diagram in the motherboard manual and match that up with the labeling on the wires coming from your case. It can be a little fiddly, especially when you have everything else installed, so just be patient.

There's a plastic piece that covers 4/8 pins that you need to remove. It's near the CPU (in that corner). The thing that always makes me wonder on the pins is which way to plug the connectors. Probably don't matter, but I plug them in facing outwards (so you can read them when 2 are plugged on opposite sides. The 2 banks of pins are right by eachother (beneath the S-ATA connectors).
