Keyboard and Mouse inoperable. SOLVED

Alright guys and gals I am having a problem here. I will explain as much as possible as it is kind of a long story. I am also typing this on my phone so please bear with me on any grammatical errors. Here goes:

So tonight I was very excited as I just purchased an MSI Z97 Gaming 5, i5 4670k and an H55 to go on it. It was going to be a nice large upgrade from my FX4170 and Asus M5a99x. I swapped everything over and went through the windows set up to compensate for the change in components and it got to the log in screen and my keyboard and mouse did not work.

I thought well no biggie it could just be a simple driver issue. I plugged in a simple Logitech keyboard thinking that should work but no. The keyboard and mouse work just fine in bios and windows recovery. I can recover and they work fine until the computer restarts. Here is a list of things I have done/checked.

-Made sure I was plugged in to USB 2.1
-Made sure USB was enabled in the bios.
-Updated drivers
-Ran a Malewarebytes scan (Came back with 4 Hijacks)
-Running a windows defender scan as I type this.
-Flashed bios but it got hung up on the restart. It had to shut down completely. When I turned it back on still no working keyboard or mouse at the login screen.

I am running Windows 8.1 and am half asleep. Am I missing something? Thanks for the help in advance.

Have you tried other usb ports? I can't get to the manual right now, but some boards have usb ports that are not on the Intel chipset.

Yes I did. There are only two 2.1 ports that are generic. The other two are gaming and need a MSI drive.

When you swap motherboards, if you didn't re-install Windows, then it will attempt to detect the new hardware and install drivers. This may take some time, and possibly a reboot or two, and then the mouse and keyboard should eventually work inside Windows.

Yes it had run through this but just must have got hung up or something. In the end I had to reformat the HDD through the cmd prompt in the repair screen. Then re-install windows. It is working fine now with zero issues. Thanks for the help guys.

In your Bios enable "Legacy USB Support" (It's not something to run old components!) it causes the drivers for USB devices to load right after post (before Windows loads), thus giving you the mouse/keyboard access you seek.
