Microwave is in, exhaust vent to outside is in place... problem is they are not connected to each other (see pics), and worse, they are not lined up.

What are my options? Flexible tubing? Rectangle to round converters? Do I need to cut back the top exhaust to make room? Any ideas welcomed

You should be able to get rectangular transitions.

Curious why the microwave needs to be vented outside? If the cabinet isn't packed full of stuff, what's the difference from a counter top model?

It's a microwave/exhaust fan combo is my guess.

Maybe there's some building code for it. The in laws exhausts out of the front/top, iirc.

That's not the best way to go, but sometimes it's all you have. In recirculating setup, they are just filtering the exhaust fumes thru a charcoal filter most likely. You still have all the pollutants, just masked the smell.
Code makes exceptions for the hood being vented outside. Here, an opening window in the kitchen fulfills the vent requirement.

Even if there is no code that specifically addresses this, the fact he has a provision to exhaust cooking odors/smoke from the stove outdoors is highly desireable. I cant stand the hoods that recycle the air through a flimsy charcoal air filter and then blow it out the top. The entire house stinks of cooking. Cant fry anything indoors, cant use a cast iron pan for a steak indoors due to smoke. We fry everything on a outdoor grill side burner for this reason. My next kitchen will have a real hood vented outdoors for this reason.

Not that hoods always work well either but I agree that external venting is ALWAYS preferable when possible. Also, if you ever microwave stinky foods the smells are ejected outside as well.

Oh, in my city flex ducting does not meet code.

Best I could figure the reason is grease will inevitably build up in the grooves and could catch fire. Only thing I could come up with.

Didn't think about that. Makes sense now.
