Mobo, hard drive, or maybe rogue app?

My OS Win7 64bit is installed on a crucial SSD. I had an old 2TB Samsung drive connected to my Gigabyte H97M mobo and it would frequently freeze the boot process on the gigabyte logo or prolong the windows logo for a good minute or sometimes appear or not appear in windows. There was also a smart error for the spin up time. I took it out of my computer and put it back in the old one and it doesn't cause any problems there. Now my current 3TB Toshiba drive seems to be causing Windows to hang a good 10 seconds longer than it should when shutting down. You can hear it finally make some clicking sounds when the computer finally shuts down. Do you think it is the motherboard causing all these problems? There was a bit of box damage when I first got it. Not the shipping box, but the mobo box, since it was packaged well, so it wasn't damaged in transit. I didn't think much of it though since it looked like minor creasing and the mobo is elevated from the bottom where the manuals and cables are in the box. The mobo wasn't even doing PWM properly for the CPU fan until I updated the BIOS. It just feels flaky all around from the start.

Edit: I'm thinking its some weird spin up problem. The Toshiba drive does spin down after a certain amount of time of inactivity and it takes a while to spin back up when you access it. I am guessing Windows tries to spni it back up when shutting down which causes it to hang a bit. But my old Samsung in the other computer also liked to spin up/spin down during inactivity and it never stalled my shut down, and definitely didn't do all that weird stuff I mentioned above. When the Samsung drive is connected to the new PC and it is taking an extra minute to load on the Windows logo, you can hear it slowly clicking and waking up basically and then I finally get into desktop. These spni up/spin down issues were never apparent in my old computer.

When you are booting up, the mobo is looking for all the drives. You can go into the BIOS and have it just select the OS drive (in this case, your SSD) and ignore the others on boot, that should save some time.

FWIW, I have a Seagate external HDD, when I go to shut down you can hear the drive wake up first... and then the system shuts down.
