You had me worried for a bit there... I haven't even received my new board yet and you had me wanting to return it for the "new" version.

Incorrect. Intel had decided to remove all IDE support for the ICH8/ICH8R chipset; it's "SATA only".
Thus, the necessity for adding on a 3rd-party (JMicron) IDE controller, since SATA optical drives are still scarce.

TEAM XTREEM 2GB DDR2 PC2-5300 @4-4-4-12 1.9v
MSI GeForce NX7600GT-T2D256E
2xMaxtor DiamondMax 10 80GB Raid 0 & Western Digital WD3200KS 320GB
DVD Writer Samsung SH-W163A, internal SATA
(NO IDE drives - floppy disk is on USB).
The system is running apparently fine, at 25º iddle, at passed all stress and memory tests, never going over 60º at full throutle.
I installed XP and RAID JMicron drives were updated yesterday to last version (1.17.07.06 WHQL).
But what is happening is that I get bootup times of around 120s and any disk activity based on the raid disks takes forever. Yesterday I tried to run DGIndex over the non raid disk and the raid disks and the difference half the time. I also runned Bootvis and it clear shows some I/O delays over drive C:.
What could be causing this? Power failure? Cable problems? Does anyone have an idea?

I think you should run HDTach on the raid volume and report back the numbers. I can compare them to mine and see where you are.
