P6T Question: Can I put single video card in the PCIe x16_2 slot?

Because my sound card and my video card both take up two slots each, I can't fit my video card in the first PCIe x16_1 slot. There's a second slot but the manual says, "In single VGA card mode, use the first PCIe 2.0 x16_1 slot for a PCI Express x16 card to get better performance."

How will using the 2nd slot affect performance? Is there any way to reconfigure in the BIOS?

What motherboard do you have?

It's an EMU 1212m. There's the main card with the digital outs and then a daughter card that has the analog outs (which is what I use).
