Is it safe to connect a 120 mm fan directly to the motherboard? I don't own one of those 3 to 4 pin molex connectors, so right now it is connected directly to the motherboard.

Its fine. I have 4 low rpm 120mm's connected to my mobo. Thing is, you dont want to put a high power/high cfm 120mm (ie. Delta VHE/EHE/GHE) as this can draw more W than the mobo's 3 pins are spec'd at. Look at your mobo spec's incase your not sure.
I contacted SuperMicro about this (I have a SuperMicro X5DAE), and they said that all of the mobo 3-pin fan headers can handle 1.5 amps. Which comes out to 18 watts (1.5a x 12v). I would of course check with your own mobo people, but so long as you don't exceed that, you should be okay.
