Say you're Ken, standing on the left. Ryu is standing on the right. Ken jumps over Ryu and hits him with his jumping forward on the way down and lands on Ryu's right. So now Ryu is on the left and Ken is on the right.
So during the attack, Ken hits Ryu from the left, Ryu gets pushed back to the right, but Ken also lands to the right of Ryu.
That's a cross-up. It helps with combos because the opponent gets pushed into you when you land so you land "deeper." If you do a normal jump-in, you push the opponent away from you when you hit him.
