At the end for a moment I thought she was still in Kill John Connor mode and simply didn't remember that John Baum was John Connor, and was trying to use Baum to get to Connor. But then the preview of the next episode made no allusions to that, so probably not.
As for the flashbacks, they must be flashbacks of her conducting the interrogation of Allison, which makes them unusual for TV in that what we saw visually did not show her actual point of view.
I hope next episode there is some explication of what went wrong, and that she explains in detail to John how to fix it. I find it very odd that she would suddenly lose her recent memory, but regain memory that was wiped when she was reprogrammed for the resistance. She was very good at emulating emotion without her recent memories, as if her basic infiltration software was very advanced at emotional modeling. I was surprised that she can actually cry. More Cameron back story is good.
