My theory on why the Dualshock/Sixaxis controller is so well-liked is that people are just so used to using it. The Playstation and PS2 were both dominant consoles, so the Dualshock controller is the most used controller of the last decade. Looking at it objectively, there is nothing about the Dualshock/Sixaxis controller that is better than the Xbox-S/360 controller. At least they added analog shoulder buttons to the Sixaxis, although they feel like they have a shorter range of motion than the Xbox controllers.
Actually, I think the sixaxis still has analog buttons, which the 360s controller no longer has that (other than the triggers). I think that was was a mistake to remove. The sixaxis also has motion controls. While they haven't been used a whole lot, they have worked fairly well where they have been put into use. I do like the 360 controller better overall, but those are two things about the sixaxis I prefer.
I think the ds/sixaxis is a good all-around controller, but there are a few changes I would make. The first change you already mentioned... putting the left analog stick in the primary position. It just works better there. Second, I would make the controller a bit bigger. I think the grips/handles need to be a littler bit bigger. The controller seems a little too cramped at it's current size. Third, I would tighten up the sticks a bit. They are too loose. When I go directly from playing my 360 to the PS3 I tend to be a bit wild on the sticks for the first few minutes. After a few minutes I'm doing fine, but it would just be nice if they were tighter to begin with. Finally, they need to add rumble back in (which is a change they will likely do).

PS3
- I have some weird problem where my USB ports rarely work (I have to plug things in before I turn on the system, or they never recognize. Also, only controllers work). I called Sony, they said they'd call me back, they did, I wasn't able to answer, and they never called back (my dad answered and they said they would). I'm thinking about waiting until later in the year to replace it through their warranty/repair system in order to get a (hopefully) newer model system (less likely to break).
- I have to re-register my bluetooth headset each time I turn on the console (I think it's the headset).
That's definitely a problem with your USB ports. I've had no issues with pluggins devices into my USB ports. I've popped controllers, flash drives, and memory card adapters in there while the system was on and all the devices were recognized just fine.
And, yes, that is very likely a problem with your BT headset and not necessarily that anything is broken on the PS3. Of course, nothing is likely broken on your headset either, some BT headsets do with that with the PS3. What's the make/model? If you Google around you can find lists of compatible headsets. I found a good list on the official US Playstation forums and purchased on based off that list. The list noted which headsets had to be re-registered each time the PS3 was turned on.
