I'm dual booting 2k and 98, and 98 just crapped out on me and I think she needs a re-install. Will re-installing 98 overwrite the boot sector and screw me (i.e. not let me boot in 2k)?
A reinstall of Win98 will over-write the boot sector.
The easiest way to restore the boot menu, is to take a copy of boot.ini as it is currently and put it in a safe place.
Reinstall Win98, then copy boot.ini back to C: (if everything was wiped from C. Boot up from the Win2K CDROM and select Repair. Select "Inspect boot files" or something like that and let it do its job. That will restore the boot menu.
