The NES truly was a horrible system. Most of the games were totally unplayable. It was actually worse than the Nintendo Wii when it came to bullshit games. For every Contra, there were at least 10 games like Deadly Towers.

I don't know, though. There were some pointless wastes of game for NES, but there were so many awesome games that it's hard to say that it was a bad system. Hell, it's plain to dumb, I think, to claim that the NES was a bad system. It changed everything.
Saying that the NES was a "bad system" is a bit juvenile.

MGS4 was 10x worse IMO... and I finished it.

Lots of these are fun games, but many aren't worth buying. That's the problem. They have no replay value. I'll not comment on the ones I haven't played before. You just never played the right games then.... I have slowly over the last 5-8 years been building my collection of NES games that were truly great:
myself said:Mike Tyson's PunchOut! - This is a basic game of memorization. It's fun at first but it gets boring very quickly because you end up fighting the exact same guy 30 times over until you beat him. That's not fun at all. Imagine playing the first level of Super Mario Bros over and over again without playing any other level. The exact same first level, with no variations, over and over again. Boring. Next game.
Super Mario (1-3) - These were actually great games and I owned all 3 of them. Mario 2 was my fav. It had great replay value because it had little secrets and glitches in it, or you could test how many different ways you could beat the game through warp combinations or no warping at all. Perfect score 10/10.
Ninja Gaiden (1-3) - These games are virtually unplayable because of the bad controls. It feels like 99% of the challenge is the controls and the other 1% is legitimate challenge. Ninja Gaiden 3 flat out sucked because it didn't even have unlimited continues. You try it 3 times or whatever, game over, turn the game off and go outside.
Contra (1-2) - These are excellent games and I love both of them. The controls are amazingly good and it feels like a legitimate challenge. You can suck at the game and still advance, but you won't beat the game unless you're a badass. It also has nice replay value with different combinations of guns. Definitely worth buying.
Battletoads - Boring because it's too hard. Get to the third level, can't beat it after an hour, turn the game off and not play it for a month. I'm not playing the same damn level over and over again.
Castlevania (1-3) - Horribly broken controls that are actually worse than Ninja Gaiden somehow. The only fun one was Simon's Quest since it had a password system to continue and it always felt like the game was advancing. You continue where you died, which arguably makes the game too easy, but you experience the whole game and the whole story. I often played the game just because I liked the music.
Kirby - Good game.
Final Fantasy - I like this one. It has nice replay value due the combinations of characters.
Legendary Wings - I don't like 2D shooter games
Batman - I didn't really like the controls of this game. It felt a bit stiff, but it's playable. The weapons are nice, the jumping was kinda cool. Worth renting, but not worth buying.
Adventures of Lolo (1-3) - Not really a fan of puzzle games.
Ice Hockey - Good game
R.C. Pro-Am (1 and 2) - Good games
Bomberman - Feels boring and repetitive.
Megaman (all) - Good games except Megaman 1 which sucked balls
Little Nemo - Good game but annoying in later levels due to the unfair challenge (getting attacked by monsters that follow you and you can't hit them so basically it's impossible)
Legend of Zelda (1-2) - Excellent games. I owned Zelda 2 long after the NES was a dead console and I sunk hours into that game.
Ducktales - Great game
Metriod - Excellent game, but the password system was a nightmare. I think the only reason I didn't rent this a second time and try to finish it was because the passwords were ridiculously long and took way too long to enter and write down. This isn't the kind of game you play for 20 minutes. Unless you're playing for 3 hours, it doesn't seem worth it to go through the whole password process. Metroid 2 for Gameboy was a huge improvement because I could actually save the game. I played the hell out of Metroit 2.
Bionic Commando - Frustrating controls, but otherwise pretty good.
Wizards and Warriors - I only liked the first one. It was a piss off, but it had unlimited continues. The second was just a ball buster. Limited continue then the game starts over. At that point the NES is shut off and I go do something else.

For most NES games, it always seemed like there were parts of the game that made me not want to play them. Either the game is unreasonably difficult like Battletoads, or limited continues mean I turn the game off after dying a few times, or bad controls make the game too shitty to be worth playing, or a password that takes too long to enter. Metroid was bad for passwords, and I hear Kid Icarus was actually worse. Metal Gear's continue and password system was fucked beyond belief and AVGN explained quite well why I didn't like this game as a kid. I also said in a previous post how Zelda 2 would randomly erase my data. Other games were fun but easily or quickly beaten. My friend had this game called Cabal which was loads of fun but the entire thing can be completed in about 10-20 minutes; the main replay value was to try to beat the game without getting hit a single time, which we eventually did.
Most of my dislike of the NES is because we didn't have demos or internet back then. You would rent a game, the game was about a 99% chance of sucking, then I'm pissed off because I rented a game that sucks and my friday is ruined. Later consoles had a much lower percentage of shitty games. You could pick up a random SNES game and there was usually some appeal to it. Even the worst SNES games were at least playable. Remember Shaq Fu? It sucked, but I actually did play it all the way to the last boss. It was bland, but it was not NES style horrible where you die in 2 seconds because the controls are fucked or because the first ladder in the game drops you in a pit.
Kid Icarus was freaking amazing. Whomever did not like that game is crazy, it was awesome.

Way too many old games to think of the worst one but like a lot of people here, Far Cry 2 made it for me. I tried so hard to like it, played like 6+ hours but it just made me angry and I have not touched it since.
